The administration of the schools is vested in an autonomous body called the Board of Governors under the chairmanship of the Union Minister of Defence. The Chief Ministers and Education ministers of the states where the Sainik Schools are located, are also members of the board of Governors.

its day to day administration is run by a Deputy secretary (T & C) of the Ministry of Defence, who is designated as Honorary Secretary, Sainik School Society. He is assisted by two Inspecting Officers of the rank of Colonel/Brigadier and equivalent ranks of Navy and Air Force. He is deputed by Ministry of Defence to look after the smooth functioning of the Schools.

Each Sainik School has a local board of Administration with a senior Defence Officer as its Chairman. The general Officer Commanding, Bengal Area is the Chairman of Local BOARD OF Administration, Sainik School Purulia. The LBA meets at regular intervals to review the progress of the School and to adopt measures for its improvement.
